As you point out, the ability to use nested alias files would be quite useful. mpiblast doesn't support this at the moment, although it could be implemented. We had a discussion on this topic last August and I don't think much has changed since then:

If it's possible to format all sequences as a single database, then a GI list may be used to select certain portions of the database.
