Hi Igor,
MuseScore 0.9.6.2 is a very old version of the software, so you should
upgrade to MuseScore 1.3.
MusicXML contains more formatting information than the MSCX format. The
MSCX format is not documented, and it's changing from one version to
another. If you want to manipulate the musical information, it's better to
use the MusicXML export. If something is missing in the MusicXML export,
please let us know.
Regarding automation, MuseScore 1.3 has a small plugin framework. With a
plugin it's possible to color notes. See for example Plugins -> Color notes
in your MuseScore installation.
