I ran into a similar issue when I upgraded to SP1. I manually upgraded SQL Express on my secondary sites and the upgrade worked.

Are you installing from an elevated command-prompt? Have a look at the GPO's being applied to the server. A policy may be blocking rights or permissions somewhere.
