I've asked the same question, but did not get any good answers. This will install the update bits:
cmd /c msiexec /i \CM12\SP1CU2\cm12-sp1cu2-kb2854009-x64-enu.msi /qb! cmd /c msiexec /p \CM12\hotfix\KB2854009\AdminConsole\i386\configmgr2012adminui-sp1-kb2854009-i386.msp /qb! Then you have to run the DB upgrade script. I did not follow this through, so maybe some more things needed. Hoping for R2 to have some unattend switches.
