The Configuration Manager client will configure the Software Update Point using Local Group Policy. If you wish to override this setting, because you are using a stand-alone WSUS instance for server updates, then you'll need to use an Active Directory Group Policy Object (GPO) to configure it.
An Active Directory GPO will override the Local Group Policy setting, and while you'll get a message in the ConfigMgr client logs complaining about that, it is of little consequence.
