I had a similar issue deploying Win8.1. The format and partition step would set the correct disk to be C:, but it would still assign S: to the system reserved partition, even though do not assign letter was selected. After formatting, the TS would reboot, and it would come back up with the letters swapped (C: would be the reserved partition, and S: would be the rest of the drive). I ended up fixing it by removing the restart between format and apply image.
