When you say you, "... tried to run the R2 CU1 client upgrade..." are you saying you tried to run the full client install or just the CU1 hotfix? It sounds like you attempted just the hotfix but I want to make sure.
What about the automatic client update feature? I've never tried it personally, but that might be an option. What if you run the setup for the full client? That should install the R2 client + the CU1 update all in one shot. Or, you can create your own client package and deploy it out to the machines with the SP1 client. I've tried to run the R2 CU1 client upgrade on some of them, but since they do not have R2 installed, the update fails. The only solution that I've found so far is to completely uninstall the current client and install the R2 client and then apply the CU1 update, which is not ideal. Is there a way I could upgrade the SCCM client from SP1 (5.00.7804.1000) to R2 CU1 (5.00.7958.1203) directly?
