It does remove if you delete the Application entirely though. I’ve actually done this a few times when sorely needed (delete the entire app, and re push a carbon copy that has a different Package ID. SCCM’s detection criteria works, so it doesn’t reinstall on boxes, just marks as already compliant)
I second the OP, this can be quite annoying, especially on boxes where an app was legitimately removed. Even simply having a “hide” button available to the user (like with Microsoft Updates) would alleviate this issue. If you install an application through the app catalog on a VM (and make sure it finishes with the reboot if needed), the app will show up in software center even if you re-image the VM or revert it to before the app was installed.
