I'm not experiencing that, but I do have a unique experience with MSVC
6.0 of my own, so I can sympathize.

When I got my new computer (Win 2K Dell) to replace my old computer (a
slower Win 2k Dell), I suddenly started getting this problem: when I
open the IDE and hit F5, the program starts like normal. Then the second
time I hit F5, the IDE goes away without any fanfare. (In other words, I
hit F5, blink, then I'm looking at the desktop.) It always works the
first time, and about 50% of the time it works the second time. Once in
a while I can get a streak where it will work about 5 times in a row,
but that is rare. Needless to say, I'm in the habit of hitting "Save
All" before F5.

I've used the same software, debugging the same program, for years, and
all my coworkers have similar setups to me, and have never seen that
problem.

I suddenly realized that the above problem is a different effect, but
happens approximately the same time as your problem. I was suspecting
BoundsChecker, but I haven't had the time to investigate it. Do you have
any plugins?
