Is there some program which can clean up my FAT, or perhaps the partition?
Backing up, reformatting and then refilling the entire drive would cost me weeks.

It doesn't sound like your FAT is screwed up, otherwise CHKDSK/F would generate a lot of FILE????.CHK files.

Diskview has a special Directory mode in which you can easily change the garbage into something more normal. Then find out what file the entries are actually pointing to.

And another question, is BASIC dangerous? I did call my program AUTOEXEC.BAS.

There are two situations I can think of right now that are potentially dangerous:
1. Using direct sector commands like DSKO$.
2. Overwriting system variables beyond the CLEAR address, with e.g. POKE.

BASIC might have trouble with more than 112 files in the root directory and screw up, but that's just a guess.
