I reinstalled msys2 onto the second partition on my internal ssd, but still 
having the same latency issues.

Perhaps your external drive is shutting down (power save mode or something like 
that) too soon. I've got Ubuntu on an external USB drive and I see slowdowns 
which, at this point, I would attribute to something like that even when 
booting directly from the external drive. See if you can use the utility that 
came with that drive (some do, some don't) to reset the timeout or power save 
option if it's there. Maybe there's even a windows setting somewhere. 

Since it's an external drive, you should check device manager -> disk drives; 
right-click properties and check the  performance tab options.
