Right, you don't need to put it in /etc/reader.conf (those are just for serial port readers, I think).
Have you tested to see if a pcsc utility can access your reader? Your initial post didn't give definite evidence of something broken.
Oh, last thing: It sounds like you built pcsc-lite from source? Did you configure with --enable-usb?
