Hi I am in the same place, finished a degree in computer science, but no music programming specifically. I have the "Audio Programming Book" http://mitpress.mit.edu/books/audio-programming-book the extra chapters on the CD are a great place to get started learning VST and filter design etc
Personally I would install linux and download some open source code LADSPA plugins, the AlsaModularSynth etc and try and add to them, for example make a new module for the alsamodular, which is pretty easy, as it is a small program without many complex design elements, good fun… Linus also offers you the opportunity to read lots of other peoples projects and gives you an idea of how everything works, oh yeah and there's lots of code and examples here Music-dsp to adapt into software programs.. make a moog filter for the AlsaModular for starters??
