I don't necessarily mean
storing the message in the database... the file system could be used
for that. Or not...
For virtual folders, I use symlinks in my ~/Mail. They work fine both
with mutt and (seemingly) dovecot:
[vas@adm2 ~] file Mail/sibptus/fido7.ru.unix.bsd
Mail/sibptus/fido7.ru.unix.bsd: symbolic link to unix
I'm not sure however if this method really works correctly with dotlocking
(e.g. mutt_dotlock).
Or do you mean individual message "labels" instead of folders, like in Gmail?
