I've been struggling with this problem for a long time. Finally I found a 
solution and I'll share it with you.

When MLO in not running, open the MLO file from the mlo:// link in 
onenote.That's 
it. 

In my environment, after that the link from onenote to MLO worked.


Here is a possible reason.

Perhaps this is due to the difference between backslashes and yen symbols 
in the file path.

Compare the file name displayed in the title bar of MLO.

   - MLO started as usual
   - (After closing it) open  same file from mlo:// link in onenote

Depending on your region, this may be different. The yen symboles has been 
changed to backslashes. 

Link in OneNote does not allow using yen symbols, this is forced to convert 
into backslash.

After using backslash containing filename, you cannot use MLO's backup 
feature. MLO shows error that it can't backup this file (backslash 
containing flie).

I don't know if this is a Windows problem, a OneNote problem, or a MLO 
problem.
