I think it is rather silly that you should have to configure your wacom
devices in every application...
What does mypaint print to stdout when you start it? Mine prints this:
Setting screen mode for ""Wacom Intuos3 6x82" eraser"
Ignoring ""Wacom Intuos3 6x82" cursor" (probably wacom mouse device)
Ignoring ""Wacom Intuos3 6x82" pad" (probably wacom keypad device)
Setting screen mode for ""Wacom Intuos3 6x82""
device change: "Wacom Intuos3 6x82" <enum GDK_SOURCE_PEN of type
GdkInputSource>
Which should keep the pad disabled.
