Well I don't know for MPEG2->MPEG4 but for RTJPEG->MPEG4 I got the same things (well with even bigger files so that it filled my HD!), and I figured out that by transcoding directly WITHOUT cutlist worked correctly (much smaller files after transcoding). It seems that when there is a cutlist things are going wild. I'll try to see if I can bring this to the dev.

I do Mpeg4 - Mpeg4 and it works well. I have the conversion settings the same as the capture settings and removing commercials frees up about 100MB on a 500MB file.
