When you set up the recording there is an option under post processing
or jobs or something which lets you set up a commercial flagging job
which runs after the recording has finished. When you see the
recording listed in the Media Library there should be a crossed out
"$" icon at the bottom if commercial flagging has been run and
completed. If that's not there you know that the job hasn't been run
so you won't be able to skip ads.

I think there's also an option to tell it not to do commercial
flagging on some channels, probably in the channel set up pages in
mythtvsetup.

PS - using the new "All" method of commercial detection works really well.
