Stuart, What I did was modify the /home/mythtv/.fvwm/.fvwm2rc file to run xvattr upon start. For example, add the following line to the end of the file, before "exec KnoppMyth-run":
exec xvattr -a XV_COLORKEY -v 0 & Don't forget the & (ampersand).
