Hi Tomas and fellow mzmine users,

I have found a workaround that allows me to read in Thermo .RAW files in mzMine 
on Windows 7. Its a bit of a 'kerfuffle' but  it does work:

Install the Windows 7 XP Mode virtual machine
Install Thermo Xcalibur 2.1 and accompanying files in the VM
Install Java and Java 3D 32bit versions in the VM (even though the 3d plot 
doesn't seem to work inside the VM)
Copy the mzMine program files to the VM

Run mzmine in the XP virtual machine
Upload the individual .RAW files into mzMine (The VM will probably use only one 
CPU so this is slow)
Save the mzMine file to disk using the "Save project" option (very slow)

Go back to Windows 7 64 bit and open the mzMine file.  (This was lightning fast 
on my new PC but I don't want to gloat ;-)

The file was 4.4GB, I'm hoping that the process will work on files 3 times that 
size.

I hope this helps anyone else out there with the same problems,
