Hi Angela, some information about your system would be helpful (Windows or Linux or Apple, error messages etc.). Some hints: You have to modify the start scripts, otherwise mzmine is unable to use more RAM than ~ 1G, change the HEAP_SIZE to 4096 for example. You will also need a 64bit Java version. Furthermore as far as I remember you have to install the free Thermo MS reader (not sure about the link ... try http://sjsupport.thermofinnigan.com/public/detail.asp?id=703). The last item is enough disk space because Mzmine creates a copy of raw data in the temporary folder.
