Sorry there is no option to save only partial data. But you can remove unused
files/peak lists from the project before saving. Alternatively, you can export
the peak lists data to CSV files, which is much faster.

MZmine stores data in temporary files. Check the TMP_FILE_DIRECTORY setting in
the startMZmine script. There you can change the location of the temporary
files folder to your external HDD.
However, if you are using a slow (e.g. USB) external HDD, the processing might
get a bit slow.
