Hi Tomas, Hi everyone, One last thing: Since Rsession is very light (3/4 main classes, once removed the ones we don't need), with no particular additional dependencies, and also since it's code is quite messy, and since I already made some slight changes in the code, and since it hasn't been maintained since 2010 (meaning no one behind anymore)... I think this is fair and reasonable to inject the code directly in a new MZmine package such as "net.sf.mzmine.util.R.Rsession".
This way, we don't have to recompile it separately when we want to adapt it, and this also allows (later, when I'll be less busy), to cleanup its code, make it more robust and make its outputs more compatible with the MZmine way of logging (for now I just redirected as cleanly as I could its logger to the MZmine one, sometimes turning it on/off when it was too talkative). Then providing the resulting enhancements as a separate jar project (or asking rights for updating the original project on google code - Licensing is BSD), and, of course, quoting the original authors... Well, AFAIK, there is no particular issue in doing this that way (BSD being very permissive).
