Hi Tomas,
I double click on the startMZmine_windows.bat file and it immediately brings up 
a prompt to run the file. Yes, the MZmine folder has  a folder named lib with 
many .jar files in it.

Can you describe how *exactly* you start the startMZmine_windows.bat file?
Does your MZmine folder contain a subfolder called "lib" with lots of
.jar files?
