Kelly I just keep a couple different shape brushes just for colors...and I don't worry about the stains. I keep my clear brush just for clear...and I have a different brush just for glitters.
I never worry about getting every bit of gel out...just pull them through a lint free wipe and keep them in a dark drawer. I have been doing gels for over 10 years and have some of my original brushes!
