Hi, There is currently no way to dedupe separately downloaded maps.
See http://trac.navit-project.org/ticket/1046 where I've made a not yet successfull attempt to fix routing and navigational issues when mupltiple maps are used. There's a workaround suggested to use maps.test.navit-project.org to download one big region in multiple pieces. I had no time yet to see if that workaround actaully helps with town search (I even will not be surprised if town search will not work for some cities when a split map is used).
