I was hoping for something more detailed than this, a list of plugins at
a minimum. If you're concerned about revealing information, consider
emailing me privately, disguising hostnames / IPs, or both.

Also, are the differences repeatable? That is, can you rerun the CLI and
GUI scans and obtain similar differences?
Yes, I have several 8.6 Kb CLI.nbe's and 48.4Kb GUI.nbe's. If I run
nessus to my target test server without nessus-update, I always get
identical results.
And does the order in which you run the scans matter?
I does not. For example I've run GUI first (just to update .nessusrc),
restart nessusd and then CLI.
