I've got the following:

-sh-3.00$ ls /opt/nessus/lib/nessus/plugins/*.nes
/opt/nessus/lib/nessus/plugins/find_service.nes
/opt/nessus/lib/nessus/plugins/nessus_tcp_scanner.nes
/opt/nessus/lib/nessus/plugins/ssl_ciphers.nes
/opt/nessus/lib/nessus/plugins/synscan.nes

I'm using the unix commandline client (redhat), nessus 3.0.2

TCP and ARP pings are enabled, TCP ping destination port(s) is set to
built-in

Did I miss anything?

First things first : are the .nes files still into your plugins directory ?
Which port scanner is enabled in the client (and which client are you
using?) ?
