Hmm, if I read the code correctly, the error message should occur only when nessusd can't open the rules file as specified from the preferences. You might want to double-check that it really does exist (eg, by cutting-and-pasting) and that there are no special characters in the setting in the preferences file.
If that doesn't help, the only other suggestion I have is to re-install Nessus and use a standard --prefix. I realize you're planning to start from scratch on a new machine so hopefully you can avoid the problem then. [And if you'll be using Nessus 3.x, you should be able to avoid the issue entirely.]
