I think the reason for this is that MD has a "common" database for all
mails so even if it appears to download twice it is just an identical
copy, so only 1 mail is seen.

I get round this by having my wife's account set to send only, no pop
details entered, which keeps the headers correct for her mail.

My account has my details entered for my headers and we just filter
our incomming mail into different folders on this "main" account.

It's not ideal but it works.
