since i want the traffic to go trough the qdisc's for the shaper to work with
them, could you recommendate another tool that does this?
You can use trafgen with --qdisc-path option, which will then not set the
bypass.
although this trafgen-0.5.8 appears to send it through the qdiscs, just not all.
