Sounds like you exited abnormally.
Since I have been using

shutdown -r now

(the -r is for reboot, I guess) and turning it off at POST, I havent had that problem.

To fix:
enter root password for maintenance
enter the next line
fsck /dev/hda1
(if that is your hard drive designation)
and I always pick all the defaults (I think it will unattended)
then shutdown/reboot
 
I mistakenly used to use halt to shutdown.

To make a partition for a windows installation use the fips utility to split your partition.
