Check the file to see if unzip will expand it. A lot of these upgrades are self extracting .zip files. Others create a bootable floppy that does the upgrade. A program that will upgrade the BIOS while running Windows is a rare thing. (But I have run accross one...)

There's images there you can (Linux) 'dd' to a floppy. You don't have to run Win$ux to flash any bios. Most all those bios flash archives include a <bios>.bin file that you can use on one'a the boot floppy's, after copyin the .bin file to it, to accomplish a bios upgrade.
Mea culpa, I forgot to mention the very first step. Boot the computer, enter bios an make sure bios is properly recognizin the drive. Usually it's on the first page, an usually 'auto' (sometimes LBA) is the best setting. This is mainly hardware dependent, as Linux will ignore, best it can, buggy bios's.
Unlike Mikkel, I've never run across a bios that relied on Win$sux to accomplish a flash. OTOH, I believe he's given you good solid advice in his replies. He usually is always spot on, an trustworthy. OTOH2, I should'a shut up, as I'd never fool with a ready made to begin with.
Anyhow, as was my last point, you're situation isn't platform (OS) dependent. Jammin a 260GB drive into some hardware, is simply a hardware mismatch. Could be there's no real fix, other than maybe contactin Gateway. Anyhow, I suspect the PSU will still be an issue. Probly the mobo too, since it's a proprietary OEM only spec ready made. Most likely an OEM only spec'd intel board
