I know its sort of a stupid question, BUT have you right clicked on the
screen and told it to arrange the icons? Sometimes computers, in their
infinite wisdom, do stupid things like locate one icon under another.
OR, are you sure there is an icon assigned to this type of shortcut in
your desktop settings?

Yes, I did refresh and arrange icons. 'icon assigned to this type of shortcut' I had no clue this needed to be done, I mean, it has worked before just by droping a link on the desktop.
Here are a few new findings:
If I go to configure desktop->Behavior->FileIcon->ShowHiden it now shows a plain text document called './directory' comprised by:
[Desktop Entry] Encoding=UTF-8 Type=Directory BgImage= Icon=desktopwhere to go from here? what to do next?
