I have experienced the same problem: the virtual
resolution sets itself by default to the maximum
resolution defined in the mode lines (with me it's
worse than with you: I cannot reach the part of the
screen which don't show!)
I have not found an elegant solution and have resorted
to having a couple of XF86Config files each with just
one resolution and specifying the file on invoking
startx, real ugly but it works...
I will try to improve a bit by defining a couple of
layouts and having each of them refer to a screen with
just one resolution...
Another possibility would probably be to have
different depths for different subsections display and
then specify the depth when invoking startx 
none of these solutions is really satisfactory.
I hope someone with more expertise will give us the
ultimate solution...
in spite of it all
