Look in your XF86Config[-4]
If you have a "virtual resolution" in your section screen (or anywhere else for that 
matter),
remove it.
Then in your section screen identify the subsection display you are using (in case you 
have more
than one...) it is the one which corresponds to your default depth.
There remove from the "modes" line the resolutions you don't like. I assume your 
section screen
could look as follows:
Section "Screen"
        Identifier   "Screen0"
        Device       "Your graphic device id"
        Monitor      "Monitor0"
        DefaultDepth    16

        Subsection "Display"
                Depth       16
                Modes       "800x600"
        EndSubsection

EndSection
