Permissions?  Is this on an NFS filesystem?

That sounds like maybe a disconnect between GNU make and normal make. 
You didn't tell us what sort of system this is (OS/2?  SCO?  Solaris? 
XFree86 runs in a lot of different environments).  You'll have to tell
us more about the environment, and the exact text of the (first) error
messages.
