No, I don't think it does. JOSM will remember that if for example you had to modify a way to resolve the conflict that it has already downloaded that way, so re-redownloading doesn't undo your conflict resolution. So I think you download + fix conflicts repeatedly until there are no conflicts shown. Might be worth waiting for the other guy to finish whatever they are doing if you are bumping into repeated conflicts though!
