Thanks again for the replies. That convinced me the problem was with my system. After trashing my .josm directory the waypoints started showing up again. Sometimes when using newer versions of software old prefs files can cause odd stuff like that so a good reminder to wipe prefs if weird stuff starts happening. :-)
