Completely different scenario - but - I once did an engine swap in a Mazda
pickup truck - the problem was, between 1989 (year of truck) and 1986 (year
of engine) apparently they reversed the cooling water flow direction,
altered the wiring harness and made the engine .2 liter bigger - all of
which caused me to blow the replacement engine next spring when it
overheated (again wrong cooling direction) and the headgasket blew.
Wasn't fun.
In short - yes - anything but exact year to year swap will have
some glitches - it is not outside the realm of possibility to have the
addition or deletion of an electrical connection, it may be as simple as a
ground, it could be as complex as a sensor that will not allow the engine to
run (unlikely on a bike).
