The bike can run inconsistent while its being choked, he's probably being 
overprotective. But its not a bad thought, revving while your choking is 
unnecessary and will merely dispense excess fuel. The goal of choking is to 
keep the bike running until its warmed up, once its warmed up you can unchoke 
it and go on your way. Your understanding of how the choke functions will 
evolve as you grow with your bike. Simply put, for now start your bike with the 
choke on and as the bikes rpm's climb, slowly reduce the choke. I like to keep 
it a little above a normal idle. If you leave the choke on full, the bike will 
warm up ok, but the engine will soon begin to race, and thats not helpful or 
necessary. And never leave your bike idling, on choke or not, for extended 
periods of time. Your bike does not take long running at a standstill to 
overheat.

How can I tell how long I should leave the choke on? 

Also, during my MSF class they said not to open throttle if choke is open. I 
didn't think to ask why at the time. Is it okay to ride the bike with the choke 
open? How do I know when it would be ready to close it?

Sorry if these seem like basic questions! I'm really new at this.

You are definitely turning off the choke too soon if the bike stumbles or dies 
when you open the throttle. The carbs do sound like they may be dirty though.
