Progressive Suspension has a shock set that works well and isn't that
expensive. Can't recall the # at the moment,, I'm sure someone will chime
in.

Watch glass crystal. You can find them on eBay, I think you want the 16.9mm
diameter crystals. A spot of RTV and a crystal and you're good to go.

Probably not. You might try conditioning them and reinstalling, it's
possible they haven't actually changed size but simply pulled loose.

Other than fasteners and seals, you're going to be going for "good used"
versus "NIB" for most of your parts. The 650 was not a long lived bike on
the sales floor, so there is no real incentive for Honda to keep up a parts
supply for them.
