OK first off what bike? Am I understanding the issue correctly. You are in a high gear and it accelerates sluggishly with misfires? The pilot jets only matter for idle and up to 1/4 throttle so if your too rich at big throttle openings then most likely the main jets are too big. Have you done a throttle chop to see what the plugs look like during the conditions? Take off the airbox cover and see if things improve. I have a colortune, it will get the pilots tuned right but mains and needle settings are really seat of the pants and trial and error. Also like Kyle said badly synced carbs can be a contributor.
