I am proud to say that I store my email in a nearly random fashion. BTW, you might also want to ask folks what they use for reading email, that can have an impact on how you do things.
Mostly I use pine, although I have a gmail account that I'm slowly using for certain correspondence (mostly mailing list stuff). Here's my method. Store most email by sender, and also cc my responses to msyelf in many cases. (This is despite the fact that my responses are typically stored to sent-mail). As a result, I have a huge file called tpederse that has much of my email in at, as well as a big sent-mail file, and then numerous files for individuals. Then, about every month, I tar up all all these files and put them in an Archive directory named for the month and year. /Aug2004 /Sep2004 etc. Then, if I am feeling very clever, at the end of the year I create a directory for the entire year. I have been doing this for years, and as a result have a huge amount of email that is nearly impossible to retrieve content from. How do I retrieve messages? It's a keyword search using grep across all my files. :) This is a very sad method of managing all the valuable information I get via email, but it is what I do! I hope this is helpful info.
