Dave,
Use help(system) to see command options.

You need to set minimized = T and/or invisible=T, I do not remember exactly but one of those does the trick

system(command, intern = FALSE, ignore.stderr = FALSE,
       wait = TRUE, input = NULL, show.output.on.console = TRUE,
       minimized = FALSE, invisible = TRUE)

Have you tried using the minimized option for the R system command?
Or if that doesnt work you could try calling system with a command like this: "start /min nonmembatch.bat"
