I had a similar incident a few months back, and found that the missing  
amount was in a hidden bucket that I had forgotten about.

Another help, in 1.4.x there is a "buckets balance" on the bottom  
bar.  I believe that should always equal "balance" when you've  
selected the last transaction in the register.  Kevin added that total  
as another tool for helping folks like us figure out what might be  
going on.

But I see Kevin has offered to look at your MW file.  I'm sure he'll  
be able to figure out where the missing money is.
