So,
After deleting the old .phpdoc and cleaning out some old packages. I ran
the phpDocumentor on the project again which took 39 minuets and 40 seconds.
The I closed Netbeans and Reopened Netbeans with out any errors. I even reduced
the memory back to the default and all is working fine now.
I think this issue can be closed.
