Auto-negotiation set on the NIC?  Try set it to 100MB and half or full
duplex.  On both sides where it is connected.  Maybe even a faulty NIC.
What kind of NIC is it?

I have a similar problem.  One server disappears for a few moments at a
time.  No one usually notices but the backup, which runs over the network
between two servers does (because it requires a full time connection for the
2.5 hrs it runs the backup).  Even a card to card (with cross-over cable)
doesn't maintain a full-time, uninterrupted, connection.
