Either way, the entire app is installed in the end. The difference is that when you assign an application to a user, it only gets installed on first use. When you publish, they have to manually choose to install the application from add/remove programs. Depends on whether you want to force them to have it installed. I would also look at assigning to computers, as assigning/publishing to users ONLY installs the app for that one user. Anyone else logging into the computer will not be able to use the app.
