More minor cleanup of globals.h
1) Remove serialCounter (no longer used) from initialize.c and globals.h
2) Move a couple of values and tag them with the associated command line
option letters (move 'o' into alpha sequence):

char *protoSpecs; /* 'p' */
char *flowSpecs; /* 'F' */
